The optimal statistical analysis for microbiome data depends on your research question, the study design used and the nature of the dataset itself. This document does not prescribe any specific statistical procedures; it includes principles to follow and steps to take to ensure that your analysis is as robust and efficient as is possible.

Each topic includes a short discussion of the relevant issue and some bullet points of actions or points to consider in the design, conduct, interpretation and reporting of statistical analyses of microbiome data.

It is important to consider the analysis plan as part of the study design, to be developed before data is collected. Otherwise it is difficult to know whether the appropriate analysis is possible, or if your design will enable your research question to be answered at all.
